Hello mate ,
I am not sure if you can do the above , seems not possible .
If you want to boot up to ubuntu without physically rebooting your system , then definitely you should try out virtualization tools like virtualbox or VMWare .

But you can surely able to install and test applications on Ubuntu installed on the USB drive without affecting my Windows files and folders.
