Does anybody know of a software that can compare how closely two sound clips match each other. I mean, for example, the program can tell me that Sound clip A matches Sound clip B by about 96% or so.

I haven't found anything exactly like what you are describing, but there are a couple of programs in the repos that you might be able to manually do this with.

One is called Spek Spectrum Analyzer. It computes a high quality spectrogram from an audio file, and will allow you to save it as an image.

The other is called Brp-pacu. It is used mainly for equalization, but it could come in handy for you. It analyzes and compares your audio output to the audio input. The purpose is to try to set your sound system's EQ as close to a recording as possible, but you could probably rig it up to compare two audio files and get an idea of how close they are.

I haven't seen anything exactly like what you're talking about, though.
