After installing the Gnome-Shell and using it. I installed Gnome Colour Chooser.
After making the colour scheme I liked I soon discovered half of my windows are using another, (default) perhaps. is this a conflict with Unity? What can i do, any ideas?

Some gnome applications have their own default dark gray theme.

Your right, i can see there are some windows with the dark grey but there are some windows e.g. empathy that has the old theme i had before i updated to 11.10.
Really annoying.

Install gnome-tweak-tool
Check the settings for your GTK and Window theme.
