On Eclipse's download page there two versions for Linux x86 - which one do I go for and why? The versions are:-

Linux (x86/Motif)
Linux (x86/GTK 2)

I'm wanting to use Eclipse in Ubuntu.

You will need the GTK version unless you want to use the ugly looking motiff version and install the motiff toolkit.

Thanks for that.

Maybe you could help me with a couple of other related questions.

On Eclipse's download page http://www.eclipse.org/downloads/index.php there are two links for downloads

1) eclipse-SDK-3.0.1-linux-gtk.zip, and

2) md5

Which one do I download? And what is 'md5'?

You probably want to download both. The zip is the file you'll want to install, the md5 is that files "signature". It's basically to make sure your file wasn't corrupted when you downloaded it. You can install "md5deep" and call that on your zip. Compare the results with the md5 file. If they are the same, you have an authentic file and can go ahead and install. If they aren't, you should download the zip again.
