Gnome 3 help

so when i install themes for gnome 3 themes if I leave on "have file mahanger handle desktop it looks like this:

but if it is turned off it looks fine, is there anyway so make it so I don't have to turn it off?

In some threads I've read of people removing appmenu-gtk to get rid of that.
