I believe that I have found a bug in indicator applet appmenu:

When I use the indicator applet appmenu, the menu items without the checkbox get moved to the right, like they are leaving a space for a checkbox which doesn't exist. It looks normal when the menu bar is in the application.
I apologize if this has already been reported, but I couldn't find any similar topic.
