Is it possible to change firefox settings so that I can open links such as this:
javascript:openInnewWindow('http%
in a tab instead of a popup?

Preferences > Tabs > Open new windows in new tab instead
That works just fine for me :)

In general I'd think very hard before using js to mess about with a user's browser. I'm thinking back to the bad old days of the web when people thought it was ok to try and resize users' browser windows.

When a site does something like that to me, they instantly lose a user. I am a big boy, if I want to open a link in a new window, I can do it myself.
