I thought the netbook edition merged into the desktop edition, but there is a desktop iso and a ubuntu-11.04-netbook-i386.iso. What's the difference?

Here you go, Ubuntu is Unity install run by compiz and ubuntu classic is gnome interface.
You get both. They now call the 2 installs Ubuntu and Ubuntu classic.

With Natty/11.04, the net book and desktop version are merged into a single version - so you will be installing the desktop version.
