Basically, after installing gnome-desktop-environment, and then removing empathy (as I don't like it, and don't want to see it in my menu, don't want it taking up space, etc) results in all of the below packages queued for autoremove:

OMG, this is great! ;-) It seems like those are all packages of the gnome-desktop-environment. Of course, some of them are clearly associated to Empathy but most of them are not.

Try the following (I can't check it currently, because I don't have autoremovable packages as of now): open Synaptic, filter those packages via the "Status" filter at the left side, click one package and check the available options, may be just "Installation". Then I would try to just remove those packages which are clearly associated to Empathy, at least those with a corresponding name.
