Is there a way to have a window open semi transparent? I know I can do it manually with Atl-middle mouse scroll.

Is there a way to have open windows start off that way?

Yeah, you can just set up your own rules for "opacity", go to "System -> Preferences -> CompizConfig Settings Manager -> Opacity, Brightness and Saturation" and enter the desired rules in the list which pops up. You can lookup the values of a specific window by using the "Grab" option. But be careful, better set the opacity in the dialog to 100 before or at least don't click "ok" after grabbing, since you can end up really fast with a completely transparent environment, had that twice, blindly starting metacity then.;)
