I'm guessing that they do.

In other words, if I upgrade from Ubuntu 9.10, Karmic, to Ubuntu 10.04, Lucid, will that also automatically upgrade me from the Linux kernel I'm using now, to a newer version?

Or do they have nothing to do with each other, and must I upgrade from one version to another of the kernel as a completely separate procedure from an Ubuntu OS upgrade (or clean install of a new Ubuntu OS version)?

Yes.

Karmic uses the 2.6.31 kernel, Lucid 2.6.32 and Maverick 2.6.35.
