I just set up the cube effect on my computer and I added the Workspace switcher to my panel. I set the Workspace switcher preferences to make 2 columns and 2 rows (equaling 4 workspaces) to save space but the cube effect will only scroll through the top two workspaces. I changed the preferences to 4 columns and 1 row to make the cube effects scroll through all of them but it takes up a lot of space on my panel.

Can I make the cube effect work with 2 columns and 2 rows for workspaces?

Hi,
As far as I know, I don't think it is possible to make the Compiz Cube work with multiple rows of workspaces. I personally rely on the hotkeys whenever I use the Gnome desktop and need to change workspaces (Ctrl + Alt + arrow keys) myself.

If you are using Ubuntu 10.10 (aka Maverick) now, then there is a new workspace switcher out there that is designed to save room on your panel. It is called Indicator-Workspaces and you can find it here:
http://www.omgubuntu.co.uk/2010/10/indicator-workspaces-updated-for-maverick/
(You might also want to make a Startup Application entry for that too)

You will still need to use a 1x4 workspace arrangement with this though, but that won't be a problem because you can remove the original workspace switcher.

Hope this helps.
