Completely agree! Same goes for "the reality is" at least at my workplace.

"all things considered" sounds better, but it comes off as though you are capable of actually considering all things (which of course no human will ever be). I tend to use "That said, however, ..."

I don't think it's particularly overused, but it is a common way to politely point out that while someones argument has basic merit, that their logic is still flawed.

Quite. The answer to "am I the only one who..." is pretty much always no. Don't bother asking.

I try not to fret too much over commonly-used phrases, but the one that most frequently gets under my skin is "I don't understand how anyone could (like something I don't like, use something I don't use)". Surely it can't be that difficult to grasp that people have different likes and dislikes than yourself.
