Do you mean a program you want to install? You don't need wine to download anything. Wine allows you to install some windows programs in ubuntu.

First you need to install wine, not just download it. After it's installed it will allow you to simply right-click any setup.exe file and install.

If your downloaded program is on the Desktop or in your home folder, you can right-click on it, select properties, click on the Permissions tab, and there should be an option to make the program executable.
