Is there an option somewhere to have a second hard drive auto mount at startup? I have looked through settings a bit, but haven't found anything yet.

You have to setup the HDD in /etc/fstab a GUI alternative would be pmount just sudo apt-get install pmount

Storage Device Manager is a good application to start with and it is in the Ubuntu Software Center.
You can launch it by typing pysdm in the Terminal after installation or select it from the Systems > Administration section.
