Manual GnoMenu theme change script help

Hello, I've recently made a program that changes the GnoMenu (https://launchpad.net/gnomenu) theme manually by replacing the ~/.gconf/apps/gnomenu/%gconf.xml with another one. I use a Python scripts to do this. When I log out and log back in it should change the theme but sometimes it doesn't, it keeps it on the previous one. The weird thing is that sometimes it works successfully and sometimes it fails and I can't see anything wrong with the syntax of the code.
