Icons misteriously vanished

Im not sure if this is the correct place to put this thread.. im sorry if its not :)

My TrueCrypt, XMMS2 icons and few others i cant remember vanished from Applications menu

i tried removing gconf, gconfd, gnome2 but nothing happened except that my gnome settings got restarted themes etc...
i even installed some game to see if it will vanish too.. and it happened
