I was wondering if it was possible to have window A above window B, but have window B be the one receiving all input from the keyboard and mouse. I'm running Ubuntu 9.10 (karmic).
I hope I explained that well enough :P

Yes, it's possible. Sometimes when I click on a link in the Evolution e-mail client, Firefox "gets the focus," but it is behind the Evolution window.

As for the keyboard, you can do that by choosing "always above" from the options given when right-clicking on the window border. You can then alt-tab to another window, and it will have keyboard focus, but the other window will cover the whole screen. However, the mouse will still act on the top window.
