Is there GUI application(Windows, Ubuntu) that can convert wmv, avi,... to theora.
CLI is little bit to hard for me.
So far I've only managed to convert some files with VLC(unfortunately the sound was lost). But all the rest failed.

I am also search ...

VLC is the way to go.

VLC encode Theora , but i am looking something similar to VirtualDub.

The solution will be that Avidemux (http://avidemux.sourceforge.net) supports Theora output (Now don't do it), Avidemux can work in Linux and Windows.

I think that Ubuntu Team should make a project to do a good GUI encoder for Theora similar to VirtualDub/Avidemux , that you can encode , edit , cut , join , ... Theora codec.

Any poll for that?

I try the last version of ffmpeg2theora (http://www.v2v.cc/~j/ffmpeg2theora) v0.16 and i get good results.

ffmpeg2theora has input support for all that ffmpeg (http://ffmpeg.sourceforge.net) can handle.

And also there is an example of encoding to Theora from DVD :
