I have just installed ubuntu 9.10 and then installed pidgin but there is a problem with the pidgin icon and the gnome panel when I make it transparent.
It appears like that [see the screenshot]
I have tried to install the newer pidgin from the pidgin developer ppa but the same problem accure :(
Is there a way to fix this and make the icon of pidgin transparent too ?

same problem here
That seems only to affect your notification area (Benachrichtigungsfeld).
Delete it from panel and add it again, then it should appear with transparent icons

Interesting!
Unfortunetaly your suggestion didn't solve the problem. But when I added the notification area again the non transparents icons wasn't there anymore.

Is the actual icon file transparent? Would a new theme fix this?

No. I tried but the new theme didn't fix the problem.

Amarok 1.4 also does this, even while replacing the icon to a new one.

A lot of people are complaining about it, including me, but not as vocal as others :):
