Compiz settings manager doesn't apply changes

Recently it stopped applying the changes I make and I can't even disable special effects anymore. How can I fix this?

Don't know what you have tried, but try this:
Alt F2 and type
compiz --replace

You might also want to install compiz-fusion-icon, it allows you to change window manager and window decorator any time you need to.
