They're not desktop applications, but a lot of game websites (see: www.pogo.com) write their games in Java.

don't know if you'd call it 'famous', but freecol (http://www.freecol.org/) was written in java

Not sure if it was written using Linux but certain parts of OpenOffice are written in Java. I do emphasise the 'certain parts' bit...
