I understand that obvious that Ubuntu desktop is for desktops and Ubuntu server is for servers, but what's the real difference?

If all of the same repositories are available to both, the only difference must be what comes stock on them. So, my question is, whats the difference between installing either one?

Ubuntu Server by default does not include a GUI, it is command line only.
It also uses a different kernel that is optimised for server use.

Check https://help.ubuntu.com/community/ServerFaq for more info.
