If I upgrade to Jaunty from Intrepid, will software that was installed using a third party repo or a .deb file stay on my machine, or will I have to re-install those applications?

Should all still work. Emphasis on "should".

Yeah, they should work. If it's any consolation mine did.

For the most part, they should work. Don't be frightened by all of us using "should" though. :D

Remember, this is not MS where when you upgrade you have to start from scratch.

I only run into trouble with some apps that where installed without using the repository, or apps that I compiled manually. Nine times out of ten it's just a configuration change to fix that.
