I had this problem a number of times as well, all i can suggest is:
turn visual effects to medium selection, and then go through compiz and edit all your selection and preferences.
try this ^^, because that worked for me, i seemed to have problems:
a: when viewing the visual effect window compiz would reset some or all values.
b: when changing compiz values some or all values would reset.
c: when visual effects were set to best -> last option.
doing it all in one go, leaving visual effects on medium, then leaving it at that and never viewing compiz menu or visual effects again worked for me :P
i'm guessing it has something to do with gfx incompatibilities.
