I've seen discussions about running malware through Wine here on the forums. It's an experiment I'm not keen to try myself: depending on what permissions Wine has been given, there are a handful of occasions that the malware might try to do mischief via the Ubuntu filesystem.

Thank you for the link.
IMO ~/.wine should NOT link anywhere outside of itself (I do not like the links to / or $HOME ). If you do not link outside of your wine directory malware should be contained.
Also this should not affect anything outside of .wine or your home directory unless you are running wine as root.
DO NOT RUN WINE AS ROOT
So to be clear, there is a HUGE difference between infecting ~/.wine and Linux (Ubuntu) system files.
If you run wine consider "confining" it with apparmor.
