I am looking at building a new computer (first time) with new MB, ram, disk and video card. I want to keep the data on my current system disk. If I put the current disk as a slave to the new disk which I intend to boot from and install clean from the Ubuntu disk will it preserve the data on the slave disk?

Yes, your data should be safe on the second harddrive as long as you don't tell the installer to format it. Once you have installed Ubuntu on the first harddrive, you can mount your second harddrive (you can do that while installing it but if you don't feel safe, don't have to do that then) once everything is running. Then, you can access your data again on that drive.
