If you have more than 4G RAM, or if you plan to extend your computer's memory to more than 4G some day, then go for AMD64.

What about applications; I have problems with application most are for i386 or if for AMD not 64 bit, example How should I install Adobe Reader.on my machine.

Welcome to the Ubuntu forums and Ubuntu.
All the packages listed in synaptic are for your system (64-bit packages on a 64-bit install).
You can get acroread by adding the canonical partner in synaptic's third party tab. Tick the http://archive.canonical.com/ubuntu section.
