    Window problem with visual effects

When I turn on "visual effects" I got strange problem with windows...

If I open some folder, it's window is ok, but when I open "terminal" or "advanced Desktop Effects Settings" I get something like this:

Terminal screen goes to the top and I can't move it or close it in usual way. The top of the window is missing...

The top isn't missing, it's just behind the panel. To remedy this, hold alt down and then click and drag with the left mouse button to move it.

    Yes, that is it.
But it keeps opening behind the panel, can that be fixed?

I believe in the advanced settings manager there is a plugin named "put". Try enabling that and messing with its setting to see if that fixes it.
