I think I understand how it's organised - the program directory contains folders of the same names as in the Filesystem ("/"). It sounds like you'd copy the files to the appropriate places in your filesystem - for instance, any directory within "/usr/share" should be copied to the same place in your filesystem.
Who made this CD? If I'm understanding things correctly, that's a very unusual, dumb/naive way of distributing Linux software. Are you sure those aren't Slackware packages?
Chances are, you don't need to install this custom software from the CD. Just use the Synaptic Package Manager to find the same software, or equivilant. It will be much easier.
I try to treat the cause, not the symptom. I avoid the terminal in instructions, unless it's easier or necessary. My instructions will work within the Ubuntu system, instead of breaking or subverting it. Those are the three guarantees to the helpee.
