1. FLAC - by far the best choice. (space shouldn't be a problem nowadays?)
2. Ogg - another copy of the music for portable players (and if the portable doesn't support this, its not worth of buying ^^).

flac especially since it is the same quality as the source, and can easily be converted to other formats if need be.

Maybe, but good luck finding linux software that will encode to it. I don't believe that it is a truly open format whereas flac is.

One more vote for flac for home use (i.e. portable devices may need different choices)
