Running Disk Defragmentation failed in XP

I was running Window's Disk defragmenter, and it said it could not defragment two files:
    From the error report:
    Fragments (2) Size (9.77GB) \found.000\dir0000.ckj\home.virtual.disk
    Fragments (3) Size (12.11GB) \wubi\disks\home.virtual.disk
Is it normal for these files to be fragmented, or is windows just mistaking it for a fragmented file? Should I use a different defragmenter? Will this have an effect on the speed of ubuntu?
