The feature is that you can open multiple sessions of a program with the middle-click button. Not knowing when a program has ended sounds like a bug, it doesn't happen on my computer. On my computer, if I close a program and then left-click on the Launcher icon, it opens that program.
Does this happen with every program? If this is happening with only one or two programs, it's possible that the program hasn't actually ended. You can find out with System Monitor. If the program is still running even after you tried to close it, then the program may be buggy and you should report the problem to its developers. For the meanwhile you can kill the program in System Monitor by right-clicking on it in the System Monitor list and choosing "End Process".
If the program is definitely not still running, then it must be a bug in Unity and you'll need to report it on Launchpad.
Disabling the middle-click will not solve your problem. It will just leave you completely unable to open a new instance of a program. Besides, I don't believe you can actually disable it.
I try to treat the cause, not the symptom. I avoid the terminal in instructions, unless it's easier or necessary. My instructions will work within the Ubuntu system, instead of breaking or subverting it. Those are the three guarantees to the helpee.
