It sounds like you are trying to make things more difficult for yourself.
If you stick to software from the Ubuntu repositories or reputable third party PPAs, you don't need to set up any automatic rkhunter scans, because they will not contain malicious software. If you aren't running any server software, you wont get rootkits anyway... and if you were running servers you would most probably understand those instructions. Not that you would need rkhunter to run every time you install software anyway, so you can periodically run rkhunter manually.
This isn't Windows XP where you can get a virus just by connecting to the internet, and every second program is a trojan. This is Ubuntu where the software is trustworthy and secure.
I try to treat the cause, not the symptom. I avoid the terminal in instructions, unless it's easier or necessary. My instructions will work within the Ubuntu system, instead of breaking or subverting it. Those are the three guarantees to the helpee.
