Harddisk - An operation is already pending

Is it normal an Ubuntu 12.10 needs some minutes to access a 1 GB intern SATA harddisk ?

I clicked the harddisk in PCMan File Manager, entered root password and had to wait for 2 - 3 minutes to get access.
The harddisk has used space of 6,5 GB with 8 MB big files.

    Harddisk is:
    Hitachi HDS5C1010CLA382 (JC4OA3BH), 1,0 TB

Yesterday Ubuntu told me the run Windows and make a checkdisk /f there. What I did, one file was deleted.

Is this a partitioned dual boot or a wubi install (done from a running Windows OS)?

It's real dual boot with Windows XP.
    disk 1 is partitioned,
partition 1: 40 GB for Windows XP
partition 2: 40 GB for Ubuntu)

Disk 2 is only for data, not partitioned. (only partition 1)

    Latest News:

This 2nd harddisk then totally dissappeared in Ubuntu,
also in Windows XP, it was not visible any more in Windows Explorer.
I had to connect it via SATA / USB Adapter to my netbook, from where in Windows 7, I could make a checkdisk.. which took very very long.

Now I use this 2nd harddisk only over an USB connection, and also only if the OS is Windows. I am afraid if I use it in Ubuntu, I get the same
problems again. Perhaps, I have to try, because I am using it over an USB connection, the problem would not occur any more..
