So... I dug out the old soundcard and installed it on my system, no issues getting sound to work. (I am on Debian)

Note that: a) it uses a different firmware (different version of the card?) and (b) the version number is higher (whatever that means). I get no messages related to "Audigy".
The file/var/lib/alsa/asound.statestores your mixer settings. I have attached my own, so you can diff it with yours. Note that the first section is the state of the built-in card. The relevant section starts atstate.EMU1010 {
Alternatively, you might want to delete that file or replace it with mine.
