BUMP - No one using Pidgin?
In Pidgin, Tools > Preferences > Interface; set "Show system tray icon" to "Always".

System tray != Message tray icon.
Setting it to always gives Pidigin it's own icon which you then have to whitelist.

So you haven't figured out how to get it to work? Has anyone done a bug report against message indicator or shall i?

Well maybe if you clarified what desktop environment you're using...
Works fine for me in Gnome Shell.

I've managed to get Pidgin to show in the messaging menu, but it's not fully integrated. It will launch Pidgin from the menu, but it doesn't show any status. You can add it to the messaging menu through dconf editor. It's under com/canonical/indicator/messages. Just add in pidgin.desktop the entries.
