How to mux 2 audio Tracks?

hello i am trying to mux a Dolby Digital 5.1 to a .m4v file.
Because im encodeing my videos from .mkv file source and when i encoded it comes with 2 channel audio already in the encoded video but gives me a second audio ' The Dolby Digital 5.1 ' as a separate
audio in the folder where the encoded stuff is saved in. But i dont want to use YAMB because the .m4v movie has metadate embedded in it and I REALLY Dont want to use loose that data..
I want to use something similar to subler
but in ubuntu.. Can anyone help me out PLEASE!!!

Have you tried avidemux? The downside is it doesn't like h264 very much, but that shouldn't be an issue if you only want to change the audio.
