is there a way to configure Pidgin so it uses the new Jaunty notification system when receiving a message?
If you are running Jaunty, it should. I'm chatting with my wife right now and the messages are coming through on the notification system. If you are still running Intrepid (according to your profile information), then it would take some doing.

Oh actually I am running Jaunty. I do remember when I installed it Pidgin had a envelope icon as its system tray icon in addition to the "green dot with speech bubble". I think I removed the envelope icon because I didn't want to have two icons. Maybe that's why I don't see the notifications. Any idea if this is related and on how to bring it back? Thanks!

I'm running Jaunty 32bit and I have the same issue; Pidgin notifications are not being displayed.
In the Pidgin plug-ins, I've checked the configuration of Libnotify Popups and Message Notification, but can't see a problem; I should be notified of new messages and buddy sign-ins.
I found some information which suggested that if this is working properly, the 'show system tray icon' setting in Tools > Preferences > Interface, should not be present.
However, on my system, the flag is available and can be amended.
I DO get notifications for events outside of Pidgin, e.g. network connection and disconnection.
Any suggestions on the cause of this problem?
