I would start with Backtrack because there seems to be a lot of info around on how to use it.
Definitely Backtrack. Never heard of Blackubuntu.

Backtrack for sure, here is why:
+ debian based.
+ community support
+ still rolling new versions
+ major of people in "security department" using this rather then blackbuntu.
Unless you are running it as a livecd then neither. Been down those roads already. Something like half of the scripts need root access which means the other half don't. Port over the stuff you need to a distro you build yourself. Otherwise you may not have the speed it takes to jump in and out as quickly as possible and you'll also be running scripts that only need user permissions as root. I know they are popular distros but in the end that means very little. What exactly are you trying to do?
