I had a similar problem with videos when going fullscreen with compiz, but only with my onboard ATI card (x1200 series). Once I switched to my PCI-E (nvidia 9500GT) the video was okay. Previously, if I turned compiz off, the video would run fine. In my case it was the driver problem for ATI. Right now I'm using nvidia's drivers from their website and the video playbacks are okay.

What I found out from asking around was that this was a driver problem. Try updating your drivers. But I assume you've done that already.
