You aren't going to find an FTP client with a built in ident server for linux.
If you need ident, you'll need to setup a separate ident server.
It will take some work, but it can be done.

While using nice and ionice for individual processes is a partial workaround it does not really address the issue of removing commandline from the entire process.

I haven't experienced any blackout issues, only random skipping/freezing that always corresponds with around a 10% CPU spike in Xorg.
It doesn't matter what codec. It isn't limited to 0.9.4...
