EXT4 is your best bet. You can still get around it in Windows, but I believe by default Windows will not be able to access it.

I have never installed it myself. The best way to learn is doing it. This guide might help and you can always get help on the forums.
1. You can turn off the boot splash by editing grub.
gksudo gedit /etc/default/grub
Remove "quiet splash", save and then run:
sudo update-grub
Try installing it from the shell to see what happens there. Post any errors.
