If you go to the desktop file of your launcher for the graphical application (Right click on the menus, go to menu editor and find your application), there should be an option "Run in Terminal"....
Can't you logout, choose KDE in sessions in the login screen and log back in? That should give you KDE.
Maybe nautilus is running for some reason on that desktop. Try
killall nautilus

The ~/.config directory and ~/.gconf and ~/.gnome have most of your settings. So just copying them over to your new user will give him those settings.

And in the file awn.desktop, add this line
OnlyShowIn=GNOME;

You just uninstall kubuntu-artwork-usplash package (or reinstall the ubuntu one if you don't want to uninstall this one). That will replace the splash screens.
I have this problem too. However, I use KDE (4.3.2) sometimes and even with desktop effects enabled, MATLAB shows up in all its glory all the time!
Each of your autostart files can be found in ~/.config
Just add this line
ONLYSHOWIN=GNOME;
and it will start only in Gnome...
The autohide feature reacts to a region as big as the panel itself, I guess...
I think the new version of Gnome-do has this option.
Goto the Gnome-do website and check out the ubuntu repositories for the latest version.
Instead of typing in a console, you should press Alt+F2 and type "kwin --replace"
