Try to reinstall/install the Intel graphics driver. I don't have any experience with Intel GPUs so good luck with your google fu.
What kind of graphics card? How did you install the graphics drivers? Can you run "glxgears" from the terminal?

The Linux version of X3 was privately ported to Linux. LGP is the company that payed for the rights to port and distribute X3 on Linux because Egosoft had no interest. Egosoft is poo your looking for.
