Your answer is probably in the different settings for each video. As you have control over the creation of the first file, create it the same as the second.
To concat files you normally need to...
run
dpkg -l | grep Brother
in a terminal, what comes back?
I get the same "fail" on a clean install of 14.04 server. All daemons running as they should, though....
Am using #! as my main OS at the moment too :)
In Xubuntu, try running alsamixer to see if you need to turn on capture
Being able to see the script may help but don't think that is necessarily the problem.

Suggest head back to the Epson website to see what is there, scanner wise. FWIW my Brother AIO has a separate driver for the scanner part.
