That's partly true, it would probably confuse apt, but in fact, the reason is simply that running firefox normally means it doesn't have privileges to update itself.
Does it actually not start, no moving progress bars, etc., or does look as if it is playing only you can't hear anything?
Do you see any sort of usb boot option from the boot menu, by pressing F12, or whatever key yours happens to be, during the POST.
