You can try going to Synaptic (System menu-Administration) and running Fix Broken Packages under the Edit menu.
I get that error too but the backup actually runs. A little bug I suspect. You can test by scheduling a backup a few minutes ahead and wait for it to run. Then check the log and destination directory.
And it's available in the repos using synaptic btw.

If you installed the ose version from the repositories it will be under Applications>Accessories. The Sun version shows up under Applications>System Tools.
