    No the structure isnt the Problem i mean in general it is a bit slower to open folders, it doesnt matter if its a folder with 2 files or 2000. Is Ubuntu Indexing the filesystem?

    You can always search for packages using apt-cache search NAME e.g. apt-cache search cpufreq lists the correct package. :)
