I was having the exact same issue with Deluge. It's fixed now. A newer version of Deluge is in the PPA and it works fine again.
I'm in the same boat. Very annoying. I'd be very thankful if anyone knew a fix for this.
Instead of using sudo to execute the command, just log in as root to do it. Just do
su
to log in as root and then
cat myfile1.txt > myfile2.txt
That should work.
